Problem with Ultegra STI.

The cx bike i purchased off E-Bay was just delivered and, having zero experience with STI, I've run into a problem. When I shift into my 12t the chain skips right over and lodges against the frame. Is this simply an adjustment issue?

you need to set your limit screw on the rear derailluer.
